Rust at Leading Roof Edge

This is on my 2018 Ram...but suppose it would be applicable to an ebody as well.
I have several small rust spots-under 1/2"-starting to bubble up under the paint at the leading edge of the roof. I went to a local shop for an estimate and the number came out to $3500  :o
I wasn't expecting it that high but haven't paid for body work in a long time..so guess I don't know what these things cost.
Fixing this looks like something I could accomplish. Then when done I was thinking of that clear plastic tape like covering to help protect it.
So is there anything that makes this job too difficult? The windshield has a crack in it and will be replaced so having it replaced will be part of the repair.

Great design! Put a stand up section right at the w/s-roof junction, Jesus. Based on the photo, it doesn't seem to be through the roof skin, but rather surface rust caused by stone chipping. If so, I'd try to sandblast them with one of those little hand held Princess Auto blasters. you'll grind through trying to grind it out. Use duct tape to mask the area closely and cover the rest of the roof. Once you get to bare metal, if there's pin holes I'd use fibreglass Tiger hair, knock the surface in a wee (1/8") bit and fill them. If your application is tidy you should have little sanding to do. Prime and prep it and I'd mask the repair so that only the frt standup section is exposed and then give it a coat of gravel guard so as to give some capability to withstand future stone hits. Finish the prep and paint the repair. You could sand the first 6" of the roof behind the repair with some 2000 or 3000 and blend your paint/clear back into that area. Don't get crazy with your application with either the base or clear and for that matter, you could use a single stage but it won't give you the factory finish. It's the roof of a truck, so you can decide how far you want to go.It'll likely cost you a hun or two, but that sure as hell beats $3500! Take your time, watch some vids and I think you'll be ok.
