I'm doing body work endlessly trying to get it ready for paint and kinda stumped on how to best seal/fix this area?

As you can see it's where the sheet metal comes together. It has a lot of surface rust on it and gaps underneath.  How do I get all in-between and best seal it to minimize future rust?

Also if I cut those rivets off under the door where the trim goes, will there be holes?

The pinch weld at the bottom of the sill should not be sealed.  Those waves in the metal along the pinch weld allows water to drain from the sill area.

Good to know. I more ment seal as In protect from further rust.  I suppose just some sand blasting and spray some sealer up there?

3M Cavity wax and the long nozzles. Just got this stuff and I need to do it on my car. Worked really really well on a class 8 semi cab trial we did.

Take the fender off, straighten up the pinch weld- then you can use a screwdriver to drive into the vents to restore their contours, then blast and etch prime the area, epoxy prime it and paint it. Spray some Krown rustproofing in, via nozzled can Those mldg studs will grind off flush and are not hollow. Be gentle with the grinder though. Good luck
